This is a fairly simple thing to achieve.
Basically it's this:
1) identify which areas you want to 'remove' vehicles/people/etc from,
2) then your make a hero frame devoid of said objects in photoshop using multiple stills.
3) Place that hero frame on top of your timelapse timeline (in AE),
4) mask out the areas where you want no people
5) Now you have a timelapse with your hero frame blocking out cars/etc, while trees and clouds still have movement.
6) add in zoom/pan in post
7) profit.

I understand how this works with a stationary camera, but do you ever use dollies/motors to pan/zoom/rotate *during* recording? The only solution I can think of for that is to clean each frame, but that defeats the whole point of the workflow.
