@imeisenheimer It was just that the inspection cover on the trans was ever so slightly bent. When I removed the cover it was very obvious where the bolt were hitting it, so straightened it out and all was well.

How did you fix this? I'm having the same problem on my YJ after rebuilding the transmission.
