I think it is a combination of both. She does want Frank to feel better, it is pity sex. But also, she is trying to stay true to what has been hammered into her head since she was a child. Faith=Love, Husband, Home. What she can't reconcile is she in love with Olivia and not Frank. That pursuing the supposed "right" thing, makes her feel incredibly wrong.

I love how the Cooper family acts all mafia style, 1st Buzz tells Nat in the market "you commit to Frank, you commit to me, You commit to the family" now Frank tells Buzz "Pop if it for Rafe its OK" Like burgers and chili are an offer they can refuse

If remember correctly, Olivia actually instigated that Nat and Frank would come close, setting up dinner for both with Nat's delights, etc. I think the reason why Nat had sex w/ Frank is that, she can't admit to herself that she's started to fall for Olivia.
