@pianist231 He probably just subconciously recalled his mom squeezing a towel, and since her and Rei look alike, this triggered that association within Shinji.

When he tells her that she lookes motherly and would make a great housewife, she blushes and gets VISIBLY embarassed, probably mistaking it for some sort of romantic compliment. It was just Shinji's memory playing a trick on him.

@KendrixTermina Ah i see, thanks for the reply, I didn't exactly think she was Yui but she probably is somewhat like her in regards to shinjis comment: something about motherly and squeezing a wet towel?

@pianist231 Of course, she has a connection to Yui/ was partially created from her remains, but that doesn't mean she IS Yui. There's also her angelic genes, and she also has some of Gendo's personality traits as he raised her.

But she is mostly a person of her own with her own thoughts. I mean, real life ppl also resemble their parents, but that doesn't mean they ARE their parents.

@dudlemann The Manga isn't the same continuity s the anime and even sadomoto himself confirms this. He calls the manga 'his interpretation'. And Rei could as well have been talking to Unit 01 itself since it was cloned from Lillith. Rei is pretty much a person of her own (or well, three people, actually. As she herself said it in ep. 25, they are only all 'Ayanami Rei' because others call them that.
