Nice job on the multiple instruments. However, the melody from WhiteStick has been dumbed-down, probably into 3/4 time. The traditional tune is in 6/8 and is a lot more interesting than the WhiteStick version.
Have a look at 8notes.com/scores/6353.asp and you'll find the authentic tune. Note the syncopation in bar 11 (called a Scottish burl) which is a tradmark of real Scottish melodies. If you transpose it from Bb major to your existing key your harmonies should work fine.

I play piano, clarinet, and I've just started guitar. don't play flute though... maybe I'll check out that midi file.

Very skilled to be able to play all those instruments and put them together to make the perfect skye boat song!! Me and a girls choir are singing this in a concert!!
