You're right, it was the Pteranodons. The script was changed during filming, so this was never revealed in the film.

It was actually Pteranodons. Originally, the Pteranodons weren't trapped in the aviary, but the script was changed during filming and the revealation that it was the Pteranodons was cut, leaving a plot hole. The original script is on imsdb(dot)com, it's a very interesting read.
