Religion is subject to interpretation. No one is going to tell me that Tron is in no way an allegory to the "creator" visiting his "isos" (programs/ people) and them worshipping him.
Clu's plead to Flynn in Legacy was like a plea of man to God. Flynn LOOKED LIKE GOD for christsakes.

The original tron is about how God creates Man in his own image. Flynn is supposed to be almost like a Christ figure in that he is God (a user) visiting his world in recognizable form (he appears as a program) to save it.

We never saw CLU 2 get inside, interact with, or even mention a tank in Legacy.
He erased his one weakness the minute he ascended to power!
