I think it doesn't like the water vapour it's sucking up. try mounting it higher, further to the front of the boat or try to shield the intake from water intake somehow

engine works perfectly but i think the boat is too small and/or too light

does the pulse jet have any throttle control? or is just throttled

Watch Mythbusters episode on Chinese rocket boat torpedoes. The lesson they learned was the rocket was too strong. The reduced thrust and it skimmed perfectly. Either you reduce the power or increase the size of the boat. A hydroplane should suit it fine.
