I am going to do the books for my brothers small company. His quickbooks works with another software and both were copied from the company's previous owner, who didn't necessarily do everything right. Any advise? He was the owner of the company for 3 months in 2008 and we have not completed the taxes yet.

Without seeing the specifics of what happened, it's pretty hard to comment on this.
In general I would say you should get his 3 months of data as clean as possible. Then review with your tax preparer for any additional concerns you have.
