Sure - I posted a video response [above] with instructions on doing this. Basically you just leave the background empty (the gray check-boxes) and save the image as a GIF. It has to be a GIF [or I believe a PNG] to preserve the transparency. See the video for more info. :) Good luck!

3D? Do you mean adding beveled edges or making it more 3D?
