Nothing on the show ever indicated as much. There have just been spoilers floating around that Sylar had a 'past love'. These spoilers came from the writers. So we knew it would come to fruition at some point.

well, it would OBVIOUSLY make a better, more honest plot line.
Especially if they joined forces in kicking ass together.
