If you read the first 3 Halo Novels you'll see that Halo - Reach has a different approach to how POA leaves Reach. If I remember they live within hours of the invasion. I

on the ship sure it still has 3 spartans on it so master chief is not the last one or they both float to onyx or something sutpid like that/ but master chief has flood spoors on his foot from halo 3 so the flood is still here as well
