Yes, you're underwater, but only about 3 feet. The bubbles actually are special effects, they want people to think that they're diving under the sea all the way near the bottom, so that's why there are bubbles. I don't exactly know where they get the bubbles, but it's possible it can be from the bottom of the submarine.

As deep as you see the boats in the lagoon.
During the entire ride you stay at a consistent depth. At no point in the ride do you actually "dive".
