I cant say sounds like maybe you either cut the program off from completing or dont have the complete movie. Defiantly is weird have never had that happen to me before.

I use it yes, if you have found a way to mux and demux mp4 please share =) other wise I advise getting Yamb

I am not 100% sure what you are after but from what I have read if you do this the audio needs to be 2 channel aac for it to work with avc video, also you can put like xvid with multi channel audio but AVC or h.264 in mp4 only supports 2 channel audio.
