In the second movie, after going to the zion computer mainframe (the source) and meeting the architect who designed the matrix, Neo's consciousness is altered, connecting his mind to the machines. At the end, when Smith assimilates Neo's code with his own, all of the Smith programs become linked to the computer mainframe, giving the machines back control of the matrix system through Neo's body. Thus, through Neo, the machines are able to destroy the Smith program & reboot the matrix.
