This may be a silly question, but when you say to stick to one set of fingerings, do you refer specifically to a piece? Or, do you mean any time similar notes are going to be played?

what if I have a book (william palmer) that has different fingering through the pieces? SHould I use my own fingering and adapt the book?

if you have your own fingering you prefer you can use that, but if a professional added the fingering it's always worth taking a close look to see if you like that fingering better.

my thumbs and pinkies are quite short and some notes i just can't hit them at one go. is it okay to give up a note? if so, bottom note?

yes, if your hands are to small then you can give up a note, if your playing LH in the bass i'd leave out the higher note, and if you're playing RH treble I'd leave out the lower note.
