I think, because she has confirmed that the album tells a story from start to finish, we can assume it's about a relationship that has ended (Does Not Suffice being the last song) and so probably about Bill. Or at least not about Andy, as those two are still together last I heard.
I think she is right outside of admitting the love but she has to make a decision since time is running out "only ever calling out cuckoo, cuckoo" she isn't sure whether or not to leave her comfort zone for this love. Yet in the refrain on the record, "Does Not Suffice" - it is summed up that she did embark on love and it failed and she leaves (presumably to return to her comfort zone: California.)
