I use fighter factory to set the transparent color of sprites. To do this change the sprite to a PCX file. Open fighter factory and click on pallette edit. Open the file you want to set the pallette on. Click "optomize". Select all colors and transfer them over to the left pallette. Select the color you want to be transparent and transfer it to the bottom/right color. Go to insert pallette and "add" all sprites you want to have this pallette. Click "apply this pallette on the images". Type a unique name and save. To save the pallette simply click save. To see this process in progress (sorry no sound so I had to write it out for you)
