It's the same Tomoya, but Ushio sent him to a different timeline, the summary episode confirms the deaths happened. Kotomi does talk about string theory at one point in After Story, but there is a well-thought-out explanation that explains all this, which I'll send to you through the messages.

It also helps to have played the Visual Novel to get a fuller explanation, but it's not entirely required.

You are right in those aspects but if you ignore what happened at the very end of Clannad After Story, it's the saddest. But you're right, it's the least saddest of the three because of that moment.

Jun Maeda works for Key, and he pretty much single-handly created the stories of clannad, kanon, angel beats and air. He actually wrote the music and lyrics for the animes and games, too.
