yea after stealing zeros body due to hibernation but if zero never slept omega wouldn't have stole his body an there would be a good possibility that omega would have been killed an many more casualties

Zero was still awake and would have eventually gotten out and caused the kind of destruction that Omega does before the Zero series starts.

In Bass' ending of Mega Man 2 the Power Fighters Wily says how he'll create a robot even more powerful than Bass and it shows Zero's shilloutte. Aside from that Wily appears in X 4 in a Flashback talking to Zero before he's put into hibernation.
As for the virus transferring to Sigma that was confirmed a long time ago through various sources.
