Order 66 was one of 150 orders that the clones were meant to learn by heart in the event of any problem or situation. They varied from what to do in the event of the invasion of Coruscant to establishing a new goverment should the Supreme Chancellor become corrupt. Order 66 was the immediate removal of all jedi by any means neccesary should the jedi try to overthrow the goverment or threaten the Republic. The clones served the Republic, not the Jedi, and were simply following orders.
