The rest of the transitions ended up being a lot easier to fake. I had these 30 second pieces of video with me underwater. Let's call them B, C, D etc.. Played continuously the jump from B to C, and then C to D is very obvious because it is a cut. I discovered that I could put pieces of each video on top of one another and blend them and you couldn't tell it was two videos playing. For example, to transition from B to C, I copied the first 30 frames of video C, made it slightly transparent (lowered opacity), and then played it over the last 30 frames of section B. To aid in the transition I did two things, 1. Slowly made the piece of C video less transparent (causing B to fade out), and 2. Played the copy of C backwards so that it seamlessly transitions to the first frame of section C, right as B disappears. The affect is an optical illusion and happens so slowly that the eye just combines the images.
