@Achannelful Some rootkits the antivirus protection won't pick it up that is why you have to run a separate program to remove the rootkits!

A root kit is yes hidden but it is above Windows.. it controls windows , why carnt your antivirus pick it up? the root kit would say to Windows " yeah its clean heheeh,NOT! >:D"
