Neji's weakness is that when he does all his chakra moves, he uses up his chakra alot. So he has low stamina with chakra, unlike Naruto's super high level of chakra and stamina. Neji's moves also help use up all his chakra, which is why after all that fighting, he would've defeated Naruto and not have to worry, but Naruto made a comeback, and Neji was all out of chakra. :D
