What really happened is Ganondorf drank too much Justice Juice, and went to sacrifice his life to save Ness, therefore, Captain Falcon kneed Ganon for a punishiment for drinking too much Justice Juice.

To explain what happened:
The Falcon used the knee on Ness. Naturally, you would think that whoever is hit with it will be the only one's that suffer the epic pain. However, the Knee of Justice last a few frames, so when Ganon used his Flam Choke on Ness, he grabbed him but was hit by the Falcon and had his attack canceled. With the frames still in place, Ganon suffered the from the Knee and not Ness.
