You are misunderstanding. Kinkakuji temple was rebuilt for the first time in 1955. Actually many old buildings remain as they were built in Kyoto. Rebuilt buildings are not so many.

It was rebuilt in 1955 (not the first time it was rebuilt I think, most of the places in Kyoto have been torn and rebuilt several times) after the temple was burned down. Unfortunately, the materials used to build all these aren't made to last for centuries, even if they were first established hundreds of years back.
