Use LiquiLock to solidify the water before you remove the toilet! Search "LiquiLock" on youtube or google for more info. Will be in Home Depot soon.

Note that the video never explicitly says to remove the tank. It's just magically off the bowl and requires reinstallation. You have to undo those bolts first, then remove the tank.

You can use the toilet right away. The wax ring provides the seal between the toilet and the plumbing flange and it remains pliable indefinitely.

Obviously, the weight of the toilet (and the person sitting on it) should be borne by the floor and not the flange. In fact, having the toilet base in contact with the flange means that virtually all the wax in the seal is being squeezed out. I suggest calling a plumber and having him or her do whatever is necessary to lower the flange to the correct position. It will be a good investment.
