They stabbed themselves through the head, not the stomach, they had to go under the headpiece, so it looked lower I guess.

Okay, everyone who deos not know why the Pyramid Heads commited suicide, READ THIS! The Pyramid Heads are a manifestation of James's hidden guilt (also sexual frustration, but that's another story) for killing his wife. So, the PHs serve primarily as the punishers. Thus, when James finally realizes and excepts his guilt for what he did, it renders the PHs useless. So, with their only purpose having been served, they have no reason to exist any longer. THERE YOU HAVE IT!
