There's a few fundamental chords that he's adding that the Dead never played during this song. The details are what makes this music so special. For example that F min9 chord, while it is a cool chord, just ask Trey, is actually in the song Ab Major 7. And the FLIGHT chord mentioned below is actually F Minor 6. What made the GD unique was the fact that each player only played little pieces of chords, especially during songs like this, which was almost a composed piece until the Slipknot jam.
