This scene nearly made me weep, and yes the composer was saying goodbye to the series he says so in the special features

Think in the special features when it came time to score this episode Fox had announced the cancellation of the series so the music is a farewell to the series.

I actually damn cried at this...I regret it not. It has double meaning, The show being cancelled, the in story war, and even real life war. I think that it beckons that this happens, to, in RL (of course, not like this, totally, I hope) that strung me.
