Break the switch box and head back to the door you came from.
Move to the right to find and open area above you.
Jump up to the switch.
Hit it and head back to the left.
Take the door above the one you just came out of.
Drop down and head through the door on the left.
Defeat the enemiy and go through the door that appears.
On the raft is door floating above you, just after the Hammer Brothers.
Take the door and use the railed objects in the next room to access two item boxes.
Head back through the door and continue on the raft.
Move to the right and into the barrel launcher to reach a battle against Bowser.
Defeat Bowser to clear the stage.

What does it mean when the stage flashes and the ones with flags on the map ?

The flags mean there is still something to collect in that level and the flashing (I think you mean the crown) means you have collected everything in the level.
