Altair would win all the way. Altair is a master assassin, trained to kill since childhood, and never really lost control of himself. He killed Al Mualim who had a piece of the Apple through cheer force of will too.
It's true that Ezio have much more equipment and moves, but we can't forget that if it wasn't for Altair, Ezio wouldn't possess anything..
If we put them next to each other, with the same development, i am positive that Altair would win.

Altair, simply because he has an experience advantage over Ezio. Although Ezio was in possession of many more weapons, armor, etc., he would not be able to overthrow Altair

Altair. Better sword, better throwing knives and more commitment to the Creed. The best sword in AC Brotherhood is the Sword of Altair and looks exactly the same as Altair's sword in AC 1, does it not? His throwing knives are pretty much a one hit kill. Although he doesn't have two hidden blades, he chose to amputate his ring finger as commitment to the hidden blade when Ezio did not. Does Ezio have a grab break? I don't think so (correct me if I'm wrong).

Altair all the way. Altair has focused all of his life to be a master assassin. Unlike Ezio can get destracted easily. And plus Altair has a better sword.
