Right before Episode III Obi-Wan comes to Padmé's apartment and asks her to marry him. When she doesn't answer he asks her to think about it and tell him a couple of days later.
Padmé thinks about Obi-Wan all the time and realises that she loves him more than she loves Anakin and she calls Obi-Wan back to her apartment. She tells him that she loves him and he embraces her. Then she reveals that she is already married to Anakin and carries his child. Obi-Wan answers that it doesn't matter, what matters is their love. They then leaves Coruscant and goes into hiding on Naboo.
At first Obi-Wan struggles with breaking the rules of the Jedi Order, but Padmé calms him and tells him that even though he's not saving the Republic every day he's still the man he loves.
After that Obi-Wan manages to be himself, without thinking about the Order and his past. They spend some fantastic months in their house, going out on secret dates in the nature and enjoying each other's company. Also, Obi-Wan allows his hair to grow :P
When the twins are about to come Obi-Wan realises that they have to go to Coruscant to get them out. There they meet Yoda, who finds out the truth and says that he already knew. The twins are born, Padmé survives and she and Obi-Wan returns to their home in Naboo. Not until then they are actually married.
