Out of respect to his Mother, Michael doesn't kill Fredo while she's alive.

You forgot to add that Michael warned Fredo in Pt. 1. during the Moe Greene meeting scene. "Fredo, you're my older brother, and I love you. But don't ever take sides with anyone against the family again." Fredo's actions are therefore inexcusable, his punishment expected, and confirms Fredo's dumbness that he would not expect such consequences from Mike.
