Yes, but you need to go to planets which have radio waves/signals coming out of them. This usually indicates that there is a rare item there. If you have reached Omnipotent level, generally the objects you find will be Terramorphing tools (Craters, mountains ect) or planet painting tools, as you've mentioned. Don't take these items from empires on planets, they don't like you stealing their resources.

The color of the spice only makes a difference if you are trying to sell it. Red spice, like in this video is practically worthless. Aliens will offer you from 100 to 10,000-13,000 sporebucks roughly, which is awful. Whilst, if you harvest Purple spice, lowest maybe 15,000-20,000 roughly to highest 56,000-58,000 sporebucks roughly. Although to find good prices on any spice, especially purple, you need to shop around a bit.

so basically if i want to make a T1 a T2 i have to heat it while increasing the atmosphere?

It really does depend on the state of the planet. Say there was a planet right next to a star, you would need to cool it down, not heat it up. it might also have quite a violent atmosphere, and you may want to decrease the amount of atmosphere.
