If you still have the cats you might want to check them. My passenger side on my 05' V6 fell apart on us at about 80K. I just removed the y-pipe and cleared out both cats!

@thedirtydirtydirty Well, maybe you can stop by your regular Mustang shop and they can lend you a stethoscope type tool for troubleshooting and narrow it down. Or get a set of thick work gloves, get underneath and start grabbing pieces to see if it can be found that way. Good luck, great car- Have fun wit it!
