The doctor realized that Amy can't always have faith in him for everything and he wanted to make sure that they would get home safely, like he said, he brought them home cause they're still alive.

To me, this proves it. The Doctor's never loved any companion more than he's loved Amy. He couldn't face seeing her get hurt like the others, so did what he had to do.

You also have to keep in mind that after their wedding the Doctor dropped Amy & Rory off and didn't see them again until months later. In series 5 he had a reason to keep Amy close, but now that Melody's been sorted(more or less) there's no reason for Amy to travel with him anymore. Maybe the writers will come up with a new reason.
