I do the black and white lineart in Flash, and then export it as an EPS into Photoshop. That gives me the precision of vector graphics (Photoshop is raster-based -- pixels vs. math) for the bones of the illustration, and the bitmap power of Photoshop's color effects.
You can see the results of the lineart in Flash and the color in Photoshop on my Picasa album, go to picasaweb and search for "Jeff Hebert". Everything there was done using this method.

I used a 4"x5" Wacom graphics tablet. It's pressure sensitive, so when you're drawing in Flash (or any other pen-aware software) you can get thicker or thinner lines depending on how hard you press.
I use Flash for all of my illustration because it's layered and vector-based. That allows me to output the final product in whatever resolution is needed, and to re-use the asset later if I need to. For instance, I can cut out just one figure from a group and use just that one in another drawing.
