Dark Link beaten without taking damage using the Master Sword. Played in real time on Mupen64 0.5 re-recording v2.
First of all, I'd like to dispel the myth that not targeting Dark Link somehow makes him easier to hit. I don't know where this idea came from but all of my experience contradicts it. I've spent hours fighting him with various weapons, both targeting and not targeting him, and it made no noticeable difference. Dark Link copies your sword swings and reacts to items in exactly the same ways whether you target him or not.
Now, there are several good methods of beating Dark Link but the one shown in the video uses the bare minimum of equipment. Only the Master Sword and Hookshot are required so you'll always be able to use it.
Method 1: Master Sword and Hookshot
At the start of the fight Dark Link is semi-transparent and becomes more and more solid as the fight progresses. Until he's fully solid Dark Link will only dodge and mimic your attacks and won't attack at all on his own. It takes approximately a minute and five seconds for him to become solid, not counting time when he disappears after being hit, and it's during this time that he's highly exploitable.
To hit Dark Link safely and reliably while he's still transparent, target and stand directly in front of him and swing your sword until it clashes with Dark Link's sword, which will let you move up close. Now pull out the Hookshot, hold in the button it's assigned to, release, and then immediately push it again. This will fire the Hookshot and immediately retract it, causing Dark Link to roll forward to dodge but without making you wait for the chain to fully extend and retract. If you're positioned right, Dark Link will roll around behind you; don't move the control stick at all during this, just let the targeting turn you around. After the roll completes, swing your sword to slash Dark Link's back before he can turn around. If you're quick about it you should be able to defeat Dark Link before he turns fully solid and begins attacking on his own.
Method 2: Biggoron's Sword
If you have the Biggoron's Sword this fight will be incredibly easy. Just hack away at Dark Link with it and you'll be able to land hits without danger of being struck yourself due to the Biggoron's Sword's longer range.
Method 3: Din's Fire
By far the cheapest method, this just involves using Din's Fire over and over again. Dark Link won't be able to dodge it if you use it close to him. The only problem is that you'll need a green/blue potion or two to refill your magic before he'll die unless you have a very low number of heart containers.
Method 4: Megaton Hammer
While not the prettiest way to fight, running up and bashing Dark Link with the Megaton Hammer works fairly well. He has a hard time blocking it, which makes landing hits easier than with the Master Sword. However, you'll probably also take some hits in the process since the hammer is slow and you can't use your shield with it.

@Warxoth There are two ways to do it with only the Master Sword, and I think you should be able to find demonstrations of them on YT here, but they're no less cheap. The first uses jump attacks to make Dark Link leave himself open, and the second requires you to catch him with the tip of your sword during the third swing in the vertical three-slash combo.

Pretty much the only thing to look forward to in the Water Temple is the absolute coolest and most legitimately challenging Zelda mini boss ever. That and the longshot you get for beating him.

so i never understood this fully: does dark link have the same amount of health as you do, or is it proportional to your health at the time of the battle? or does he just have a fixed health?

@Donut117 He has the same amount of hearts as you have max (not current) and each hit with the Master Sword, Megaton Hammer, or Din's Fire will do one heart of damage to him.
