Big ships can't hit small and fast ships, the smaller ships can swarm and cripple a bigger ship in seconds before a bigger ship can even respond effectively. So, yes smaller ships can very easily threaten a bigger warship, especially when they carry anti-warship missiles and rockets.

The Cole, which was harbored in the Yemeni port of Adan was attacked by Ibrahim al-Thawr and Abdullah al-Misawa in a small boat loaded with explosives. 17 men died and 39 were wounded. Bin Laden claimed responsibility. So you are correct Mr Destructlord, the Taliban was responsible for the attack since they sponsored Al-Qaeda.
