They programmed their own software, you can read about it in the pixar website.

Pixar uses their own software called Marionette, they're really secretive about it, it's kinda surprising they showed it.

Looks like maya to me, they just made a custom interface. The render engine is a different story though.

Andrew Stanton is the best. After Finding Nemo, Wall-E is next for me.
