Ending is a paradox if you've read the Skull man Manga.

Its a pseudo-prequel.

The ending wasn't a downer. If you paid close attention you'd know that the ending reveals who The Skull from cyborg 009 is. I.E. Hayato and Joe (cyborg 009) is Hayato's son. Therefore, 009 and Skull, two sworn enemies are actually father and son.
