I think Chuck's dad made that little chip to put in his brain to keep him alive since he has an Intersect in him that might have gone wrong, too. I bet S3 ends with Papa B dying in order to give Chuck the chip to keep him alive. Idk that'd just be a kind of cool ending in my book.
