Got the same troubles under R13, still looking for a solution too.
I'm afraid it's a bug in the plugin and nothing that could be fixed...

@ThingsStraightenOut your problem is that you have more particles being generated than the default maximum that thinking particles sets, which is 100,000, bump that up in your thinking particles settings and you'll be ok!

@JAPRESENT you know the only hard part of makeing realistic water is the materials and thats it..the realflow is the easy part..ill make some tutorials for that. sson.
