I have found a problem with the counting seconds part. I know that you can tell the distance of the lightning, but you can't tell the distance of the storm. Since a storm is so big, a lightning strike can happen anywhere in it.

Yes, that's right. That will give you distance from that particular bolt, not necessarily the distance you are from the storm, because the storm can be spread out quite a bit.
