lunnybunny1's right according to the multiverse theory. there was an example from sg1 during the later seasons when several different variations of stargate teams kept coming through the gate. it is entirely plausible that this is a different reality from the any other reality previously encountered during any episode of any variation of the stargate franchise

3Silence It's in episode 8 season 3 when the other McKay arrives on Atlantis via a bigger ZPM claiming that the machine ruins their universe. Nice episode anyway... :)

In this episode, McKay (this one) says, that he once met the real (our) John. Does anyone know what episode was it?

He says he met A John Sheppard. Its not ours. That Mckay is not Rod from Dr McKay and Mrs Miller. Rod had a Sheppard on his team in Altantis.

Yes, I know about Rod.
But... he wasn't the only one, was he? We met more John Sheppards and Rodney McKays. Are you sure, that in none of 100 episodes this Rodney didn't meet our John, or someone else from our SGA team? Because I am not.

They met replicator copies of themselves in This Mortal Coil and they met dead versions of themselves in Daedulas Variations in which Sheppard was the team leader in both cases. They were the only ones shown or spoken about. Robert Cooper said in the commentary for Vegas that he didnt met our Sheppard

There are an infinite number of realities so the fact it was another Sheppard is perfectly understandable.
