You can stablize a shaky video either to keep it that way, or just temporarily, to simplify the work in roto scoping. While it's stabilized, i.e. while the motion is temporarily removed, it is easier to do the rotoscoping work. At the end, you can undo the motion removal, i.e. restore the movement, after having done rotoscoping changes (or other) to the frames.
