The scene is completely shot in SFM to include the watermark, no 3rd party software used.

In this test I created a material to be used as an material overlay. I tried to make it 1920x1080 because that's what I shoot in, but VTFs must be to the power of 2, so I made it 2048*1024. I tried to give the background an alpha texture, that only made the whole texture black, so I added a masking layer, transferring only the alpha channel.

On the clip, I added a material overlay and opened that in the element viewer. When I added the material, the screen when black with the watermark in the bottom right corner. I adjusted the alpha in the element viewer using the overlaycolor slider to make the overlay material transparent to the point of just seeing the watermark.

I don't know if you can make this any cleaner using this method. It appears that material overlays do not follow the same alpha rules as models.
