A few reasons, all concerning colds:
1. It might be flu season and they don't want to catch anything.
2. They might be sick, but still have to go to work. So they wear it to not spread it.
Since the trains are so crowded ait can be easy to spread stuff.

@Ferhernando in Japan, people usually wear mask when they're sick. Wearing mask would prevent germ from spreading to other people

i lived there 4 1/2 years and would defect to japan in a heartbeat

you go to the mall in japan and you will see just as much parking if not more for bicycles

the masks are common courtesy if you are sick

I want to visit Tokyo. But what's with all the masks. Pollution? I live in Detroit and I know we have much more pollution.

以前、TVで靴磨きをされているおばあさんが密着されていました
が、1回1000円ほどの料金でした。「高くないですか?」とい う質問に「高いと感じさせない仕事をしたいと日々働いている」と いうようなことをおっしゃっていましたよ。尊敬しますね^^
Wow Tokyo isn't that busy during rush hour, I was expecting a lot worse.
