Also, the song Pirate Jenny is the inspiration for the title, hence the chorus, "and the ship, the black freighter, with a skull on it's masthead, will be coming in."

It tells the story of a sailor who is lost at sea.
Bernie reads it at the newsstand.
The story is a metaphor for Dr. Manhattan and Ozymandias.
SPOILER ALERT
part1 is about a captain stranded on an island alone, and relates to Manhattan's exile on Mars in ways.
pt2 is about the man's journey back to his town and how he must kill so that he can save his town from the coming Black Freighter. this relates to Ozymandias killing so many people so he can stop coming World War III.

When I was reading Watchmen, I knew that the Black Freighter story had something to do with the main story and the characters (why else would it be there?), but I couldn't quite figure out what. I thought it was about the main characters of Watchmen and how they're dealing with the ever-present threat of nuclear war that loomed over their everyday lives. Reading your description, it all makes sense!
The Black Freighter movie looks cool, btw.

Yeah, Ozymandias like the sailor, must do bad deeds to save loved ones from his greatest fears.
In the end, he learns that it was only his fear of War, and that's what the Black Freighter represents. What fear is and what it does to people.
The town was in no danger.
World War II was around the corner, but if Manhattan had stayed, the other countries would continue to stay in fear of the US and not strike.
He saved the world from an imaginary threat, but his actions in saving it were real.

I do not really know how it relates to Manhattan exactly...
but I believe this story of a leader who is respected by all...
only to disappear...
and in his absence learns the harsh truths of humanity...
but begins cherishing it once more...
and returns... but is made an outcast...
and must leave again, outcast, becoming a leader for a new world he has crafted for himself, now cautious of what he has become...
I think the movie's ending helps support this even more
